If you are planning to save all of the system's user profiles (using Save Security Data – SAVSECDTA) and then restoring them all (using Restore User Profile – RSTUSRPRF *ALL) then the passwords will be restored. If you're not taking that approach, you'll have to write a program that utilizes the Retrieve Encrypted User Password (QSYRUPWD) API to retrieve the password of the users on the old system and then use the Set Encrypted User Password (QSYSUPWD) API to set the password of the users on the new system.
