I have been working as a senior iSeries developer since 1997 (mostly on RPG and COBOL). I'm getting an opening in C/400 on systems side. Will that be OK considering my career? Because until now I have worked in business application, so my expertise will be lost. In the future can I again apply as an application developer in business domain?

Expanding your experience base is usually NOT a bad thing.... As long as you stay current in versions and revisions in your core programming languages.

If your career goals include management, understanding the operations within the entire IT function will be an asset.
